Now that you refreshed my memory, I was familiar with the concept, but with red dots I was just under the impression it's the same thing (since you pretty much shoot where it points at).
I will apply your method and report back.

Horizontally, the red dot should align with the front sight post (again, forget about the rear sight post). Vertically, it may or may not. Remember, the MRDO projects physically at a point that is higher on the gun than the front and rear sights....What am I missing here?

Depends. Windage being in alignment is the most correct, I suppose. A picture is worth a thousand words.
I would describe the picture below as both horizontally or windage aligned with the front sight post, but vertical or elevation alignment with the front sight post is not occurring.

Kidding, I should not have used horizontal/vertical as neither term is technically correct with respect to sight adjustment.

Here is a suggestion. If the rear/front sights can be removed, remove them and try to zero the optic.
Since you can not adjust red dot send it back to Sig.Back from the range.
The gun is great for me, when shooting using irons I'm accurate, when using red dot my groupings are excellent.
However, I was not able to zero it properly. It will hit low. Again, when using irons I'm hitting the mark, when using dot I'm tight but low - no matter how much elevation I've added.
I believe that the elevation mechanism got ruined because of previous tries to change it without untorquing, will contact sig and see how they go about it.
Additionally, my assumptions were right - zeroing when it's not properly torqued, then torquing, make the sight alignment to change a bit... This is poorly designed, I believe.
Having said that, after seeing how tight my groupings are, and how well I can hit the mark with irons, I'm really waiting for the time I get it properly zeroed.
